What is metagenomics? In this first module, we will review high-throughput sequencing, define metagenomics, list common applications and approaches, and begin to use cloud-based tools to analyze whole-genome shotgun (WGS) sequencing data using KBase.
Upon successful completion of this module, you will be able to:
- MO 1.1. Define next-generation or high-throughput sequencing (‘NGS’).
- MO 1.2. Define metagenomics.
- MO 1.3. List two applications of metagenomics in health, industry, or medicine.
- MO 1.4. Apply cloud-based tools to analyze shotgun sequencing data on the cloud using a WGS pipeline.
- MO 1.5. Given a formatted metagenomics dataset and access to online databases/portals and software, the participant will be able to apply appropriate bioinformatics gene prediction and annotation tools.
This week you have a mini video lecture and Top Hat questions to respond to that address the first three Module Objectives.
You have a first reading assignment and will use Hypothes.is to annotate. Top Hat questions will gauge your understanding of the topic. Please watch the video guidelines about our readings and annotations. Make sure you are annotating within our Hypothes.is group (Exploring Biodiversity) otherwise your annotations will be public.
We want to also get your familiarized with the KBase platform we will be using for bioinformatics analyses. Watch a series of short KBase tutorials AND create your free KBase account. Let us know if you have any issues with KBase.
Finally, this course has an individual creative project: writing the script and recording a short ~15-minute podcast describing a bioinformatics approach or metagenomics tool that is useful to others. Be creative! Go out and interview an author or researcher from a lab! Review a tool! Your first milestone for this assignment is to think about a topic and set up an appointment with Jason Evans Groth, a Digital Media Librarian.
